when i do a repair install of xp pro because of the logoui.exe issue i have should i take all of my applications and files onto my external hard drive or can i just throw them on my second internal hard drive? also am i going to lose all my stuff thats on the hard drive or will the repair just fix the missing or corrupt files?

A repair install such as this: How to Perform a Windows XP Repair Install is non-destructive and should retain all data on the drive.

To be safe, sure move anything you can't afford to lose to another drive.
