Search engines often consider automated submission tools as SPAM, and the submissions get deleted or not treated personally. It may take a little more time, but for the major search engines, I would submit individually. The less popular search engines, I personally wouldn't worry too much. Use something like:

Search Engine Submission, Free Search Engine Submission, Search Engine Submission Service

Click on Show Options, and untick the popular search engines from there. There are hundreds of sites like these, try to avoid ones that say they will submit to like a billion search engines... I'm sure there arn't that many in existence, but you should have an option to untick the popular ones.
