My question is, when a core 2 duo works on only one main task, does it use both core's speed. For example my cpu is 2x3ghz, does this mean that in theory 6ghz is my cpu speed unless i set the affinties to different cores?

ALSO: Does the cpu fan extract air from the heatsink or blow air onto it, im wondering because im thinking about putting a big a** 200mm fan on the side panel.

Depends on the program. some use both cores, some dont. itunes, for example, will use both cores. most older programs will only utilize 1 core at a time. The CPU fan blows air down through the heatsink (toward the motherboard) However, side fans should always blow into the case, regardless.

so a program using both cores will use around 6ghz on my cpu? Right now my main case fan at the back extracts, and i have two at the front bringing air in(dont know if they are very effective though).

I wouldnt think of it that way, but i guess you could say that. Remember, your processor is not running at 6ghz, you have 2 cpu cores, each running at 3ghz. There is a difference in performance between a 6ghz C2D and a Dual core 3ghz. Your case sounds fine, but the addition of a huge side fan will make up for low output front intakes.
