Default Wireless Mouse Issues since getting over a virus

I have recently cleared my computer of a virus with the help of PCHF!
However, my mouse just stopped working at the begining of my virus issues.
I have a Microsoft Wireless Notebook Optical Mouse 3000.
After cleaning up my computer because of the virus I couldnt find the software for my mouse to troubleshoot the issues I was having. I downloaded the software today but it is still not working. I went through the troubleshooting that MIcrosoft suggested and none of it worked. When I 'plug' the transmitter into the usb port the light on the transmitter turns green like its supposed to. The light underneath the mouse was red like it was supposed to but no movement from my mouse on the screen. Now, I must have done something since installing the software because now there is no longer the red optical light underneath the mouse. The green light on the transmitter is still working. The battery and signal strength are both good/high.
I am super confused. I dont know what I should do. Any advice is much appreciated!

Run the System File Checker

Go to the Run box on the Start Menu and type in:

sfc /scannow ( sfc if not reconized) (Note that there is a space between sfc and /scannow)

This command will immediately initiate the Windows File Protection service to scan all protected files and verify their integrity, replacing any files with which it finds a problem.

In all likelihood you will be prompted to insert the Windows XP CD.

I am now having a new issue that seems to me to be related to my wireless mouse problem. I haven't backed up my computer since getting rid of my virus and I just tried to plug my external hard drive into my usb port. The computer did not recognize that it was plugged in even though the light on the hard drive was lit up green. I have 3 usb ports and the mouse and hard drive dont work on any of them. My printer is connected through usb and I havent had any problems with it. I have also connected my cell phone to my computer through usb recently and had no problems with that either. I am now a little more worried since the external hard drive was my only means of backing up my data. Any suggestions as to why my usb's are not recognizing some devices?

Your system has suffered severely as the result of the virus(s), files get corrupt and/or become missing.

Have your tried syncing the mouse and receiving again?
The usb port(s) that are not working, have you tried the ones that are working with those devices?
Look in the device manager for yellow questions marks or exclamation points

I may not have explained the problem very well. Its not the usb ports that arent working. The computer is just not recognizing certain outside devices like my mouse, my external hd and on top of that my sd card reader is not recognizing that I have inserted a memory card. I have a flash drive that works in the same usb ports that dont work for my mouse or external hd. Same thing with my printer. My printer gets recognized in any usb port but its just certain devices that arent getting recognized.
I am not fluent in pc's so I would need detailed directions for what to do next. I don't know what you mean by 'device manager'.
Thanks in advance.

Nevermind that last part. I figured out the device manager thing. Nothing in there had the yellow triangle next to it. I even opened up everything to double check. Any thoughts?
