Default DOS and 64bit computer hardware

I have an interesting problem. I've helped build a pretty sweet computer for some research I'm involved in. It runs Vista x64, dual quad core xeon 2.66Ghz cpu's (yes for a total of 8 cores), 12GB DDR2 ram, mirrored raptor HD's for OS.

My problem is the Adaptec raid card connected to 8 SAS HD's. We had a couple hardware issues with the computer and I think in the process of fixing those the flash ROM of the raid card got corrupted.

The only way to reset the flash ROM on the card is to boot to DOS and run an .exe from the Adaptec website that will reset the card to the factory defaults.

I downloaded DOS 6.22 from bootdisk.com and was able to boot up to DOS after some fiddling. When I try to execute the "afu.exe" from Adaptec to reinstall flash ROM it thinks for a minute and then tells me "NO KNOWN CONTROLLER FOUND", i.e. it can't see the Adaptec raid card.

My question (to start): the raid card is for a 64bit PCIX bus - will DOS be able to talk to this? If so, what would be the reason (other than hardware failure) that my .exe is not able to see the controller?

Any help would be appreciated!
