Hmmm...I havent used that program as I have a PC, but one of my favorite programs is called Super: SUPER © It so far as converted everything I could throw at it, including flash files and a variety of others. It also has an iPod encoding option that will convert any of the videos to H.264 format and have the correct dimensions too. And...its completely free.
