For the amount of time and energy you have devoted to this, do yourself a favor, and do it right.
I'm assuming that you left copies on clockwork's PC,

. If that is so, FDISK the HDD, recreate the partition, activate it, the install the OS CD, and have it format you back to NTFS, then reinstall.
Now, ONE AT A TIME bring back only the files that you actually need, and stop trying to do this as a one shot deal. Something in your application data is corrupted and you will never identify it and keep it from messing up your PC until you slow down, and figure it out. Make sure that you are not bringing programs accross, only data files. Reinstall the programs from their original locations.
