If they contain what you want to keep, such as "my documents", then take the files out and put them into your new "my documents". Or, keep the old folders. It's completely up to you, this is your PC Magic, were just giving you the option. If you want to free up your disk space, then that procedure is how you do it. If your unsure at any point, then either move the entire folder to somewhere safe until your certain that everything is ok, or leave the folder where it is.

So I removed all those folders listed above, and editted the boot.ini file. Was that all there was to it?

Yep! It's not absolutely clean since you'll still have some residual files left over in the Program Files directory, but very hard to identify which is which so best to leave this one alone, unless you see a folder in there that your absolutely certain that you installed on your old copy of Windows, which you haven't done this time around.
