The exe files you are referencing to have to do with System Restore points that Pancake had you clear - that is why they were not in the second log.
The Program you are using is a BETA program - meaning that it is still in the testing stage. As stated in the README file that come with the program, it does not use rootkit patterns to determine the listing you provided.
