I am going to be getting this case: Newegg.com - NZXT Apollo Black SECC Steel Chassis ATX Mid Tower Computer Case - Retail. But the problem is, there is only 2 fans, one on the side and one on the back and I know that ideally there should be 3, with one in the front to intake and the two sides to outtake air. What should I do on this?

There is usually an 80mm mount behind the front bezel (at the bottom)--and if not you could always cut one--if nothing's in the way.
With two 120mm's you will move quite a bit of air-- should be ok.

I have only two case fans but arranged differently, one 120mm at the front takes air to the back 120mm exhaust. Works really well. Probably would be OK in your situation.

120mm is a heck of a lot quieter, too. Move more air with less noise.
